If I were to clone a site with httrack and start the site with apache2, it works fine, but if I were to search something on the site, I get a 404.
Is there a way around this where I can search without 404?

I think you would have to change the actual code the search function uses, depending on how it was written it may require the internet.

You have to build the search back from the scratch and your own indexing file. Those files are not downloaded with HTTrack. And the search is set to use some algorithms that aren't so easily built locally.
It is similar to that you can not comment or register. Those files require more than webpages. They require properly built backend.
